if by params your talking about my flv to mp4 bat file for ffmpeg, I'm afraid it only works for a h264 flv. As you've stated that the files are VP6 that wont work.
AviDemux should work fine. Personally I use
XviD4PSP 5 series (6 series played up for me and lacks some features last time I used it)
