crunchyroll.com offers flash videos. They have subtitles as well, which are not embedded into the video. Some other web-sites use SMIL documents for subtitles; these subtitles are not embedded into the video as well.
Offline videos usually use text files like .srt or .sub for subtitles. Closed captions can be used as well.
