You may also try other ASF indexing software. But actually Replay A/V should do this work. May be it was a small bug that will be fixed in the nearest future.

Personally I use AVS Media Bundle.

All freeware solutions I know (DVDFlick, MediaCoder, SUPER) are based on MPlayer and Mencoder. Weren't you satisfied with DVDFlick?
