Handbrake allows to convert DVD and videos to MP4 and MKV. Handbrake supports MPEG-4 AVC (x264) and MPEG-4 ASP (ffmpeg). It has special presets for Apple iPod, iPod Touch and iPhone (although these devices are not Linux friendly ).
Handbrake is compatible with Linux, Mac OS and Windows.
